EndNote has a PDF reader that enables you to read, highlight, and annotate PDFs in your EndNote library. Select the reference with attached PDF in your EndNote library (i.e. screenshot below) and either use various functions to add a note, highlight, underline text, etc. or click on Open PDF and highlight and annotate your PDF.
